Flintoff bowled impressively early on in the one-dayer in Canberra
Andrew Strauss hit a fine fifty to give England a boost after a day of toil in their opening tour game in Australia.
The left-hander hit 11 boundaries to dominate a half-century stand with Paul Collingwood after Marcus Trescothick and Alastair Cook fell cheaply.
Phil Jaques (112) and Shaun Marsh (78no) punished poor bowling as the Prime Minister's XI piled up 347-5.
But skipper Andrew Flintoff took 1-55 off 10 overs and looked on track for the first Ashes Test on 23 November.
And left-arm spinner Ashley Giles took a wicket in his first over after a year out following hip surgery, but he conceded 48 off seven overs.
Sajid Mahmood was even worse - 97 off nine - although the surface was perfect for batting and the Gabba in Brisbane is expected to be much more bowler-friendly.
Flintoff at least provided some good news after managing five overs in the Champions Trophy.
The all-rounder continued his progress after ankle surgery in June with an impressive first spell, which was capped when Tim Paine was brilliantly caught by wicket-keeper Geraint Jones diving to his left.
Mark Cosgrove thrashed the ball around with little footwork until he swept in Giles to deep mid-wicket, where Andrew Strauss took a magnificent catch diving forward.
Jaques was dropped by Jones on 21 off James Anderson and took full advantage to punish some poor bowling, hitting nine fours and two sixes, and reaching his century off exactly 100 balls.
Travis Birt cracked Giles over long-on and swept Monty Panesar - who was given only three overs - over square-leg for sixes before Mahmood bowled him with a good slower ball.
When Jaques holed out to long-off off Collingwood, England had an opportunity to finish off in style but more below-park work in the field let them down again.
Marsh and Adam Voges should have been run out but survived to join Cameron White in unleashing a barrage of big shots late on as the last 10 overs went for 112.
White crashed three mighty sixes in his 30 off only 13 balls and Marsh - son of ex-Australia batsman Geoff - ended the innings with another big maximum.
